Cette thèse présente le développement, la validation et l'applicaton d'approches originales de modélisation moléculaire permettant des améliorations notables de la conception rationnelle de médicaments basée sur la structure de la cible biologique ("target-based drug design"). Ces nouvelles approches computationnelles utilisent une description rigoureuse de l'hydrophobie des sites de liaison des médicaments et une prise en compte explicite de molécules d'eau essentielles à cette liaison. Des modèles médicament-protéine plus réalistes peuvent ainsi être construits tant dans le cas de l'ancrage moléculaire, où des modes de liaison plus précis ont été prédits, que dans le criblage virtuel, où les affinités relatives de composés potentiellement actifs sur une même cible thérapeutique ont été correctement estimées. La pertinence de ces approches a été évaluée dans la conception de candidats-médicaments visant à moduler l'activité de deux enzymes (la monoamine oxydase et l'acétylcholine estérase) impliquées dans la physiopathologie des maladies d'Alzheimer et de Parkinson.
