Robust Prediction of Gene Regulation in Colorectal Cancer Tissues from DNA Methylation Profiles

Abstract: DNA methylation is recognized as one of several epigenetic regulators of gene expression and as potential driver of carcinogenesis through gene-silencing of tumor suppressors and activation of oncogenes. However, abnormal methylation, even of promoter regions, does not necessarily alter gene expression levels, especially if the gene is already silenced, leaving the exact mechanisms of methylation unanswered. Using a large cohort of matching DNA methylation and gene expression samples of colorectal cancer (CRC; n = 77) and normal adjacent mucosa tissues (n = 108), we investigated the regulatory role of methylation on gene expression. We show that on a subset of genes enriched in common cancer pathways, methylation is significantly associated with gene regulation through gene-specific mechanisms. We built two classification models to infer gene regulation in CRC from methylation differences of tumor and normal tissues, taking into account both gene-silencing and gene-activation effects through hyper- and hypo-methylation of CpGs. The classification models result in high prediction performances in both training and independent CRC testing cohorts (0.92

Applied Logistic Regression

From the reviews of the First Edition. "An interesting, useful, and well-written book on logistic regression models . . . Hosmer and Lemeshow have used very little mathematics, have presented difficult concepts heuristically and through illustrative examples, and have included references." —Choice "Well written, clearly organized, and comprehensive . . . the authors carefully walk the reader through the estimation of interpretation of coefficients from a wide variety of logistic regression models . . . their careful explication of the quantitative re-expression of coefficients from these various models is excellent." —Contemporary Sociology "An extremely well-written book that will certa...

Modern Epidemiology

The thoroughly revised and updated Third Edition of the acclaimed Modern Epidemiology reflects both the conceptual development of this evolving science and the increasingly focal role that epidemiology plays in dealing with public health and medical problems. Coauthored by three leading epidemiologists, with sixteen additional contributors, this Third Edition is the most comprehensive and cohesive text on the principles and methods of epidemiologic research. The book covers a broad range of concepts and methods, such as basic measures of disease frequency and associations, study design, field methods, threats to validity, and assessing precision. It also covers advanced topics in data analysis such as Bayesian analysis, bias analysis, and hierarchical regression. Chapters examine specific areas of research such as disease surveillance, ecologic studies, social epidemiology, infectious disease epidemiology, genetic and molecular epidemiology, nutritional epidemiology, environmental epidemiology, reproductive epidemiology, and clinical epidemiology.

Epidemiology is a subject of growing importance, as witnessed by its role in the description and prediction of the impact of new diseases such as AIDS and new-variant CJD. Epidemiology: Study Design and Data Analysis covers the whole spectrum of standard analytical techniques used in epidemiology, from descriptive techniques in report writing to model diagnostics from generalized linear models. The author discusses the advantages, disadvantages, and alternatives to case-control, cohort and intervention studies and details such crucial concepts as incidence, prevalence, confounding and interaction. Many exercises are provided, based on real epidemiological data sets collected from all over the world. The data sets are also available on an associated web site. Epidemiology: Study Design and Data Analysis will be an invaluable textbook for statistics and medical students studying epidemiology, and a standard reference for practicing epidemiologists.

Corpus of Mesopotamian Anti-Witchcraft Rituals

Among the most important sources for understanding the cultures and systems of thought of ancient Mesopotamia is a large body of magical and medical texts written in the Sumerian and Akkadian languages. An especially significant branch of this literature centres upon witchcraft. Mesopotamian anti-witchcraft rituals and incantations attribute ill-health and misfortune to the magic machinations of witches and prescribe ceremonies, devices, and treatments for dispelling witchcraft, destroying the witch, and protecting and curing the patient. The Corpus of Mesopotamian Anti-Witchcraft Rituals aims to present a reconstruction of this body of texts; it provides critical editions of the relevant rituals and prescriptions based on the study of the cuneiform tablets and fragments recovered from the libraries of ancient Mesopotamia. "Now that we have the second volume, we the more admire the thoughtful organisation of the entire project, the strict methods followed, and the insightful observations and decisions made." - Martin Stol, in: Bibliotheca Orientalis LXXIV n° 3-4 (mei-augustus 2017)
